I don't want facebook friends in my Yahoo so I found a solution while searching the registry.
Here is the tut:
1. Exit your Yahoo Messenger.
2. Open START - RUN and type REGEDIT and hit ENTER.
3. Search for the following key:
HKEY_CURRENT_USER\Software\yahoo\pager\Ymsgip
4. Right click on the key (Ymsgip) and click EXPORT (and save it somewhere just in case you want facebook friends back one day and don't want to reinstall YM).
5. Delete the Ymsgip key.
6. Close regedit and restart Yahoo Messenger.

RO VERSION:
1. Iesiti din Yahoo Messenger. Cu exit (nu doar sign out).
2. Intrati in START - RUN. Scrieti REGEDIT si apasati tasta ENTER
3. Navigati la urmatoarea cheie: HKEY_CURRENT_USER\Software\yahoo\pager\Ymsgip
4. Click dreapta pe acea cheie (Ymsgip) si alegeti EXPORT, apoi salvati fisierul cu un nume sugestiv (de ex: "restaureaza facebook friends in yahoo messenger")
5. Click dreapta din nou pe cheie si alegeti DELETE si apoi YES.
6. Inchideti regedit si reporniti Yahoo Messenger.
