This will leave just the video and en audio track checked by default and will uncheck the rest of the tracks (extra audio tracks, subtitles, chapters etc.)
1. In MKVToolNix, go to Preferences (CTRL+P).
2. Go to Enabling items
2.1. In the first set of fields (Available & Selected), leave selected only Audio and Video
2.2. Check "Only enable copying of tracks with specific languages by default"
2.3. In the second set of fields (Available & Selected), leave selected English (en;eng) and Undetermined (und)
2.4. Below the fields, under "General options", leave a check only on "Video"
3. Go to Default values
3.1. Under "Default track languages to set", if not already set this way, choose "English (en)" for "Audio tracks". "Video tracks" and "Subtitle tracks" are both "Undetermined (und)" for me.
4. Click the OK button to confirm.
To batch process all open files:
Go to Multiplexer - Actions for all tabs - Start multiplexing
